Below are the recommended best upgrades that you can get in the game. Note that upgrades are not required to finish the game and the “best” may change depending on your play style. The below recommendations favor a combative approach in most parts of the game.

Recycling tool | 1 | 30 | A recycling tool is helpful for breaking jars, knife, Pyrites and bolts into pieces if Amicia has no more room. |
Traveller tools | 2 | 55 | With traveller tools, Amicia can upgrade her equipment anywhere without using a workbench. |
Unbreakable tool | 3 | 90 | Amicia can use an unbreakable tool to upgrade her equipment without tool cost. |
It seems pretty steep to concentrate on this path at first but the target skill here is “Unbreakable tool”. This skill completely negates the need for Tools, allowing you to upgrade with just Pieces instead. It’s good in the long run and highly effective if you get it pretty early in the game. This also means that you may have to sacrifice the other skills, but then again, if you’re skilled and careful enough, you can make do without the other skills.

Reinforced bolts | 3 | 80 | By reinforcing the crossbow bolts, Amicia can recover them from enemies’ corpses. |
Crossbow is probably not worth the upgrade during the middle parts of the game. More so if you favor going stealth. However, the latter part of the game involves waves upon waves of enemies coming right at you with no option to do stealth. During these segments, having a one-shot solution is necessary and upgrading the Crossbow is definitely going to help.
The final boss battle is also way easier as you can just pickup spent crossbow bolts if you max this path out.

Unstable reaction | 3 | 80 | Amicia improves the alchemical ammo to make Odoris explode on contact with fire, killing unarmored enemies. |
Alchemy makes you deadlier during confrontations with just your crafted stuff. Given that the game is pretty generous when giving out crafting items, you’d probably be in better hands if you prioritize this as your third path. It helps when you also have to contend against groups of enemies or when battling armored ones during moments where you can’t use your crossbow.
Chapter 3 is where you can first access the workbench. During your travel to the herbalist, you can stop for a while and use a workbench to experience your first upgrade. Also note that the crossbow upgrade path only appears after you reach Chapter 6 of the game.

Pieces and tools are necessary to upgrade your equipment. They can be found usually in hidden spots, edges and corners, and in locked workbenches. You can get the skill “Unbreakable tool” to completely remove the need for tools when upgrading your stuff.
Aside from being incredibly effective in the game, you also get achievements when upgrading paths to the max. Note that you may need to replay the game in order to max out all upgrades.
