As “best” is subjective, take this list as recommendations. Some Stratagems may be effective in certain strategies while some find more use with some play styles.

Effect: All Knights teleport to any visible location.
This Stratagem takes the cake when it comes to being the most powerful. Positioning is extremely important in Chaos Gate – Daemonhunters as you are mostly outnumbered. Most missions in the game end after dealing with the main objective. Having to teleport beside the objective and destroying significantly reduces the number of turns needed to finish the mission.
Note: Gate of Infinity has been nerfed in the recent patch, consuming 1 AP for all Grey Knights when teleported. Nonetheless, it is still an effective stratagem when taking out core targets and objectives.
For this to work, what I usually do is send a high Movement Speed Interceptor ahead to encounter the enemy. If you are out of combat and you spot an enemy, all APs for all members of your team reset, allowing you some time to plan your advance. Once you see the enemy, use the Gate of Infinity Stratagem and teleport smack in the middle of the enemy group or beside the objective. As it is your turn, you will have ample time to destroy targets if you have the firepower. You can also use this multiple times per mission, provided that you have the tech for it researched. This Stratagem is just perfectly balanced.
Effect: +3 Stuns all visible enemies.
Combine the Word of the Emperor Stratagem with the Chaplain’s upgraded Litany of Hate and you’ll be rolling with 4 extra APs per turn for all members of your team if you have the enemy numbers to provide them. +3 Stun is incredibly strong especially if you are up against a mixed bag of weak and strong enemies. Provided you have the weapon to do it, you can smack enemies with just one hit to stun them and execute them, giving your whole team that sweet AP to continue the carnage.
Effect: Target a Blast over Area 4 to deal 6 damage. Knockback.
6 Damage is not a lot but the Precision Bombard is a grenade from up above that can be called down anytime, anywhere. You can also use this Stratagem multiple times per turn, blasting most low to mid-tier enemies under its searing heat. If enemies are located near ledges, use this Stratagem to push them and reduce enemy resistance and presence.
Effect: Target an Enemy and afflict Dominated (100%, 3 Turns).
Heavily outnumbered and outgunned, Grey Knights must use whatever tools they have. Quickly turn a marauding Helbrute to your side using this Stratagem and see it wreak havoc against its allies. Very useful especially during the latter parts of the game as stronger units spawn more frequently.
